# transformer-attention-mechanism-implementation

## Summary

Implement a transformer encoder-decoder architecture with multi-head self-attention and cross-attention layers to map encoded molecular fragments into predicted molecular structures (formula and connectivity). This skill is used when the task requires learning a mapping from multiple input modalities (fragment embeddings, spectra representations) to structured outputs (molecular graphs and chemical formulas).

## When to use

Use this skill when you have a sequence-to-structure prediction task where: (1) inputs are token sequences or embeddings representing molecular fragments or spectral data; (2) outputs are structured molecular representations (adjacency matrices for connectivity, formula vectors); (3) the mapping requires learning both intra-input dependencies (self-attention) and cross-modal alignments (cross-attention); (4) the dataset contains ≤19 heavy atoms. Typical trigger: NMR spectra → formula + bond connectivity, or fragment assembly → complete molecular structure.

## When NOT to use

- Input is already a complete molecular structure (SMILES, mol file) with no missing fragments or ambiguity — direct validation is more appropriate than assembly.
- Molecules exceed 19 heavy atoms — the article demonstrates effectiveness only up to this threshold; scalability beyond is not established.
- Spectra or fragment representations are unstructured or unlabeled — the model requires paired training data (fragments/spectra, adjacency matrices, formulas).

## Inputs

- token sequences encoding predicted substructures or spectral features
- fragment embeddings (learned dense representations)
- target adjacency matrices (molecular connectivity graphs)
- target formula vectors (element composition labels)

## Outputs

- predicted molecular formula (class labels or element vectors)
- predicted bond connectivity (adjacency matrix or link predictions)
- trained transformer model weights
- validation accuracy metrics for formula and connectivity separately

## How to apply

Construct a transformer encoder-decoder with multi-head self-attention in the encoder (to contextualize fragment embeddings) and cross-attention in the decoder (to attend over fragments while predicting structure tokens). Encode input fragments as learnable token sequences and target molecular structures as two parallel supervision targets: (a) formula prediction via classification loss and (b) connectivity prediction via link prediction loss on the molecular graph (adjacency matrix). Train end-to-end with combined supervised loss, validating separately on formula accuracy and bond connectivity metrics on held-out test molecules. The multi-head mechanism allows the model to attend to different fragment regions and different structural patterns simultaneously, improving assembly of complex substructures into coherent molecular graphs.

- **Transformer (architecture)** (Core neural network architecture providing encoder (self-attention on fragments), decoder (cross-attention to fragments), and multi-head attention mechanisms for fragment-to-structure mapping)

## Evaluation signals

- Formula prediction accuracy: Fraction of test molecules where predicted element composition matches ground truth formula exactly.
- Connectivity prediction accuracy: Fraction of bond predictions (links in adjacency matrix) that match ground truth molecular graph; may also report precision/recall per bond type.
- Held-out test set validation: Metrics computed on molecules not seen during training; verify no data leakage between train/val/test splits.
- Qualitative assembly correctness: Sample predicted structures from test set and verify that fragments are assembled in chemically valid configurations (no valence violations, ring closures consistent with input fragments).
- Attention weight distribution: Inspect multi-head attention patterns to confirm that the model attends to relevant fragment regions when predicting each part of the output structure.

## Limitations

- Effectiveness demonstrated only on molecules with up to 19 heavy (non-hydrogen) atoms; scalability to larger drug-like molecules is not validated.
- Requires paired training data: each fragment/spectra input must be labeled with ground truth adjacency matrix and formula; limited or noisy annotation reduces performance.
- End-to-end training couples formula and connectivity learning; error in one task may propagate to the other; separate ablation studies needed to assess per-task contribution.
- Multi-head attention computational cost scales with number of fragments and sequence length; very fragmented spectra or extremely large fragment sets may be prohibitive.
