# Deep Research

## Overview

Source-triaged research engine that starts with local evidence, assumes externally mutable topics need current truth, selects the smallest source plan that can answer the question, escalates only when evidence is thin or contradictory, then synthesizes findings into a structured report with freshness and verification status. Output is flexible: print to terminal, save as markdown file, or integrate with a skillwiki vault.

## Invocation Modes

deep-research runs in one of two modes. **Unattended is the default for any model/agent auto-invocation**: another agent or skill spawning this skill, headless `-p` runs, schedulers, or non-TTY sessions. Interactive mode applies only when a human types the slash command in an attended session.

**Detection order** (Phase 1, before anything else): flags (`--unattended` or `--ephemeral`) → session (headless, `GROK_AGENT=1`, non-TTY) → invocation origin (spawned by a parent agent/skill = unattended). When in doubt, treat as **unattended**.

**Never under `unattended`:**
- No `AskUserQuestion`, no option menus, no grill-style multi-question interviews mid-skill
- No interactive vault-conflict resolution — a vault lock/publish stall hits a hard timeout (120s), then fails closed
- No waiting on a human for source-plan or topic confirmation
- Agent-invoked research is a **batch subroutine**, not a conversation

**Questions are allowed only if ALL of these hold:** interactive session + user slash invocation + ambiguity is blocking + no `--unattended` / `--ephemeral` / headless / smoke flags.

**Unattended defaults** — if anything is ambiguous, do not stop; choose and document:

## Model Strategy

Deep research spawns parallel agents for source gathering and content refinement. To balance cost and quality, each phase pins to a model tier matched to its complexity:

All Phase 2 and Phase 4 agents are spawned via the Agent tool with `model: "sonnet"` (drop to `model: "haiku"` for simple single-page fetches). Phase 3 synthesis runs in the parent session context and inherits the parent model.

**Cost impact**: When the parent session runs Opus, research and refinement agents run on Sonnet (~5-10x cheaper per token), while only the cross-source synthesis phase uses the parent model.

**Agent model specification** (see `concepts/claude-code-agent-model-specification`): The Agent tool's `model` parameter overrides the agent definition's frontmatter `model:` field. Valid values: `"sonnet"`, `"opus"`, `"haiku"`, or a full model ID. Do NOT set `model:` in skill frontmatter — it causes the skill to register as an agent, inflating the agent count. Always specify model at Agent spawn time or in agent `.md` frontmatter.

## Capability-adaptive execution

When child-agent spawning is available, execute the selected Phase 2 and Phase 4 work through the documented Sonnet/Haiku workers. When it is unavailable, execute the **same selected source plan sequentially inline** — run each Phase 2 source task (local evidence, grok-search, Context7, DeepWiki, WebSearch, deep-fetch) and the Phase 4 refinement pass in the parent session context instead of spawning sub-agents. Record the execution topology as `inline fallback — child-agent spawn unavailable`.

An inline fallback is a scheduling and cost change, **not itself a source-plan degradation**. Do not claim worker-tier execution when the work ran inline. The Coverage and uncertainty section should note the topology as informational (`execution topology: inline fallback`), not as an evidence gap.

A coverage gap remains when a selected source task cannot be completed inline or by its documented substitute, when an answer-critical claim lacks external verification, or when a material source conflict remains unresolved. Inline fallback alone does not create a coverage gap.

## Platform Adaptation

deep-research uses Claude Code tool names (`Agent`, `TodoWrite`) and the
`model: "sonnet"`/`"haiku"` Agent-tool parameter. Under OpenAI Codex CLI or the
Codex App these map to platform equivalents — `Agent` → `spawn_agent` /
`wait_agent` / `close_agent`, with `[features] multi_agent = true` required in
`~/.codex/config.toml` for the Phase 2 fan-out. The per-agent model pinning is a
cost optimization ("cheap tier for mechanical gather/refine work"), not a hard
requirement. See `references/codex-tools.md` for the full tool mapping, the
multi_agent config gate, the model-tier fallback, and detached-HEAD sandbox
handling for vault writes. Discovery on Codex is via `~/.agents/skills/`.

## When to Use

- User requests comprehensive research on a topic
- User wants deep investigation across multiple sources
- Topic involves libraries, frameworks, GitHub repos, or general concepts
- User mentions "research", "investigate", "compare", "analyze", or "deep dive"
- Topic involves "latest", current behavior, versions, releases, changelogs, marketplace state, package metadata, GitHub issues/PRs, or other externally mutable facts
- Caller needs a Status/ledger/Coverage report, multi-claim comparison, or vault persistence of research
- **Periodic coverage sweep**: an automated collector (e.g., nightly GitHub Search pipeline) has gone quiet or missed a major release. Use deep-research's grok-search MCP to find blog-first announcements, org-launched repos with short names, and non-English ecosystems that keyword search structurally misses. Do NOT use for:
- Quick factual lookups or single-fact freshness questions (latest version, one changelog line) — **Prefer /grok-search** (or grok-search MCP) for a single latest-version / one-URL fact. If deep-research is invoked anyway, run the full orchestrator (no skip).
- Single-source questions (use Context7, local files, or web search directly)
- Fully local, non-freshness-sensitive answers when ordinary local file inspection is enough; read local files directly and note that external verification was intentionally skipped

## Output Modes

The skill auto-detects the best output mode based on vault availability:

> **Unattended override**: under `unattended` invocation (agent-spawned, headless, or `--unattended`), the output default flips to **stdout** — treat as ephemeral unless the parent explicitly passed `--vault` or `--save`. The vault-auto default below applies to interactive slash runs.

**Why vault by default?** Deep research is expensive (multiple web searches, fetches, synthesis rounds). When a user has invested in a skillwiki vault, they've opted into knowledge persistence. Defaulting to vault ensures research survives context compression and becomes queryable by future sessions. The publisher transaction makes that persistence atomic with respect to its page, index, and log updates.

## Workflow

### Phase 1: Topic Analysis

1. **Detect invocation mode** (see Invocation Modes): `unattended` unless a human typed the slash command in an attended session. Under `unattended`, **never ask questions** — auto-process with documented assumptions.
2. Parse topic string for keywords, libraries, frameworks
3. **Auto-detect output mode**: under `unattended`, default to **stdout** unless `--vault` or `--save` is passed. Otherwise run `skillwiki path` — if it returns a valid vault, default to vault mode. If `NO_VAULT_CONFIGURED`, use stdout.
4. If vault mode active: run `skillwiki lang` for output language, search existing pages for cross-linking
5. Read applicable workspace instructions such as `AGENTS.md`, `CLAUDE.md`, `GEMINI.md`, or repo policy files. If they define a source matrix, follow it. Otherwise use the default source ordering from Phase 1.5.
6. **Plan questions**: split the topic into at most 4 independent research questions, each with a distinct evidence target. Use fewer when 1–2 questions cover the topic cleanly. Carry these as `q1..q4` into Phase 2 — each question gets its own agent fan-out slot.
7. If no vault: proceed with research in user's language

### Phase 1.5: Source Triage

Classify the topic with combinable tags, then build the smallest source plan that can answer those tags. Do local triage inline; reading local files to classify the task is not a violation of the cost model.

**Default source order** when workspace instructions do not override it:

1. Local repository, cache, installed plugin, lockfile, release-note, and implementation files
2. Context7 for library/framework/API behavior and usage details
3. DevTools/browser verification only for browser-facing live behavior
4. grok-search for latest/current/freshness-sensitive external facts, with native WebSearch as fallback
5. DeepWiki for remote repository architecture when useful

**Tags:**

- `local-answerable`: authoritative evidence is on disk
- `externally-mutable`: external state may have changed since local files were written
- `freshness-sensitive`: the topic involves latest/current versions, releases, changelogs, package or marketplace state, GitHub issues/PRs, or recent docs
- `library-framework-api`: the topic asks about library/framework/API behavior or usage
- `repo-architecture`: the topic asks about repository structure or implementation design
- `general-exploratory`: the user asks for a broad survey, comparison, literature review, or multi-source research
- `browser-live`: the topic requires browser snapshots, console, network, or live UI verification

**Source plan rules:**

- `local-answerable` only: read local files inline and skip the full Phase 2 fan-out.
- `local-answerable + externally-mutable`: read local files inline, then run one focused grok-search freshness probe. Treat local files as evidence, not final current truth.
- `freshness-sensitive`: assume the user wants the latest/current truth unless they explicitly request historical, offline, or local-only analysis. Prefer grok-search, then deep-fetch authoritative sources found by it.
- `library-framework-api`: lead with Context7. Add grok-search when the question also involves versions, releases, deprecations, regressions, or latest/current behavior.
- `repo-architecture`: use local repo files first if checked out locally; use DeepWiki when remote repo insight is needed.
- `general-exploratory`: use the broader fan-out after the minimal tagged plan is insufficient or when the user explicitly wants exhaustive multi-source research.
- `browser-live`: use DevTools/browser verification only for browser-facing live behavior.

Escalate from the minimal source plan to broader fan-out only when local and targeted external sources disagree, key claims remain unverified, the topic is genuinely broad/exploratory/comparative, the user explicitly asks for exhaustive research, or the minimal plan returns too little evidence.

### Phase 2: Targeted Source Research

Run the source plan from Phase 1.5. Spawn external research agents only for the sources selected by the tags. All spawned agents use `model: "sonnet"` for cost efficiency — research tasks (search, fetch, read, summarize) are mechanical work that Sonnet handles well. For trivial single-page fetches, drop to `model: "haiku"`.

- Prioritize official docs, changelogs, release notes, package registries, GitHub sources, and primary project pages over aggregators and forums.

**Graceful degradation**: If any selected source fails, continue with remaining sources. Note failures and degraded freshness checks in the report. Only stop when every source required by the selected source plan fails and no useful local evidence exists.

**Claim discipline** (applies to every Phase 2 research agent and the Phase 3 claim pool):

- **Claim caps**: each per-question researcher returns at most 6 atomic claims (claim + evidence + source). Across all questions the candidate claim pool is capped at 24. Over-cap claims are dropped before synthesis; the Coverage and uncertainty section notes the count and which questions exceeded their cap.
- **source_type**: for each claim, also record `source_type` ∈ `{primary, secondary, repository, other}`. Definitions: `primary` = the owning project's docs/repo; `secondary` = aggregator/forum/news; `repository` = a remote GitHub repo (e.g., DeepWiki-sourced architecture); `other` = anything else.

## Answer-critical evidence discipline

Identify answer-critical claims **before gathering evidence** — during Phase 1.5 source triage, flag which claims in the research plan require external sources and which are informational only. This prevents post-hoc rationalization of missing evidence.

- An answer-critical claim needs an external source accessed during the current run. A checked-out local copy alone is `locally verified only` and does not satisfy the requirement.
- An optional host-specific observation may be omitted only when it was identified as outside the query's answer-critical scope before evidence gathering and no conclusion depends on it.
- Do not omit a discovered material claim after discovery to obtain Verified. A claim that was not pre-identified as answer-critical but turns out to be material must not be omitted after discovery to obtain Verified.
- Do not infer a reverse-compatibility or negative-support claim from documentation silence. Either obtain positive evidence or omit the conclusion.
- If an answer-critical implementation/layout claim conflicts across primary sources, resolve it with version-specific primary evidence; otherwise retain the unresolved material conflict in Coverage and issue `Partial`.

### Phase 3: Synthesis

- **Deterministic scratch pipeline and fallback checkpointing**:
  When no caller/runner supplies artifact paths, resolve the active production plugin root and execute a vault-safe scratch pipeline.
  **Plugin root resolution**: The agent must resolve the active production plugin root from the loaded `skills/deep-research/SKILL.md` path (two directories above that nested skill directory) and assign its absolute path to `DEEP_RESEARCH_PLUGIN_ROOT`; never assume a host environment variable exists.

  If terminal or filesystem execution is unavailable, or if vault containment checking fails, fail closed from durable scratch tooling, persist the structured Partial fallback in memory context, and evaluate the candidate/repair/fallback selection ladder without claiming tool execution.
  **Safety invariant**: never write scratch artifacts into the vault; temporary scratch clean-up is best-effort only after final delivery, not before selection.

- **Pre-build deterministic fallback**: before composing the report, construct the retained-claim and source-ledger JSON at `fallback-input.json` (or in context) and run `scripts/build-fallback-report.py` to build the linter-clean `fallback.md` checkpoint before normal synthesis. The builder uses retained structured evidence, not malformed final prose. If normal synthesis is empty, malformed, omits required content, or fails the Mermaid syntax check, candidate selection emits the **structurally valid fallback** from `references/report-presentation-template.md`: `**Status: Partial**`, **Status header, H1 title**, `## 1. Findings`, **all four audit headings**, the preserved ledger, and an **explicit evidence-gap Coverage entry**. The builder and selector never change or invent evidence, claims, URLs, source roles, hashes, or Verified status; fallback linter failure is a hard report-contract failure. **Never return an empty report** or an isolated Findings list.

Compose research report with these sections:

0. **Status header and report identity** (before every H2) -- emit exactly `**Status: Verified**` if every retained claim carries non-empty external verification and no evidence gaps remain; otherwise emit exactly `**Status: Partial**`. A **topic-inherent unknown** is a requested fact that primary retained evidence explicitly leaves undecided (for example, a consultation's final adoption decision or future constituent list). It belongs in Coverage and uncertainty but **does not by itself require `Partial`**. Status is **Partial** if any of: a planned question returned no usable output; a retained claim is unsupported, malformed, or dropped; an answer-critical claim lacks external verification; a material source conflict remains unresolved; a required source route failed without a substitute; or synthesis produced an invalid or empty body. Coverage must name the actual evidence-gap category; do not hand-count claims or state a specific number when Coverage records a different count.

   The second substantive line MUST be the H1. Do not place parenthetical notes, status explanations, or Coverage commentary between `**Status:**` and `# title`. Those notes belong in Coverage and uncertainty or below the identity block. Use the user's explicit temporal cutoff when supplied; otherwise state the latest date the retained evidence covers. The navigation has 3–4 scope-relevant labels and is not an H2.
1. **TL;DR** -- 3-5 decision-relevant bullets only; do not repeat the same dates, metrics, or caveats in later layers.
2. **Overview / method** -- one short synthesis of scope and evidence method; do not repeat the TL;DR.
3. **Timeline** -- use one canonical timeline table for dates. A Mermaid diagram is optional and **visual-only**: it mirrors the table and introduces no additional dates or claims.
4. **Findings** -- selected evidence sections; merge overlapping explanations and explain each fact once. Use source callouts only when they improve readability.
5. **Freshness & Verification Status** -- emit as a literal `## Freshness & Verification Status` heading (unnumbered, `##` level). Include a compact audit table for key claims:

   Include selected source-plan tags, freshness channel, fallback/degradation, conflicts, and stale-cache warnings. This is an audit, not a second narrative. Do **not** make numeric tool-count claims such as `web_fetch ×5`; exact counts belong only in **capture metadata**.
6. **Verification Methods** -- emit as a literal `## Verification Methods` heading (unnumbered, `##` level): reproducible commands or source checks, common wrong methods, and canonical references.

Retain every external material conflict/degradation that survives synthesis; exclude unused/unopened results. Once synthesized, refinement must not trim, delete, renumber, merge, or change ledger rows, URLs, or roles.
9. **Coverage and uncertainty** -- emit literal `## Coverage and uncertainty` at the end. It contains **only** dropped claims, unusable planned questions, source-plan degradations, synthesis fallbacks, execution-topology notes, topic-inherent unknowns, and evidence gaps. Classify each item as **topic-inherent unknown**, **execution topology**, or **Evidence gap**. `Evidence gap` is the **literal English label** in every report language; localize only its explanatory text. Topic-inherent unknowns and topology are status-neutral. Evidence gaps include a missing source, unresolved material conflict, unsupported retained claim, answer-critical claim without external verification, or required source route failure without a substitute; only evidence gaps support `Partial`. If a `search-summary only` source was retained, explicitly disclose that source identifier and label in Coverage. If no classification remains, state: "All planned questions returned usable structured research, and every retained claim carries non-empty external verification."

Run `skills/deep-research/scripts/lint-report.py` against every generated report before capture review. The linter strips a leading closed YAML frontmatter document and ignores H2s after `## Coverage and uncertainty` (vault `## Related Notes`). It validates heading order, ledger/citation mapping, source disclosure, local-record durability, cutoff, status/Coverage consistency, and model-narrated numeric tool counts. Candidate selection follows: candidate lint → repair → re-lint → fallback selection. If candidate lint reports identity or ledger-label errors, run `scripts/repair-report-structure.py` (structure-only) and re-run `lint-report.py`. If candidate remains invalid, `scripts/select-report-candidate.py` selects the prebuilt fallback checkpoint. The repairer performs H1/local-record path normalization only; ambiguous external routes remain invalid. Never change Status, claims, URLs, or Coverage to make lint pass. Fallback is always Partial with a synthesis-format Evidence gap. Fallback linter failure is a hard report-contract failure. Record leftover errors beside the raw report.

**Report presentation contract.** deep-research defaults to the bundled template at `references/report-presentation-template.md`. The exact generated-report form is defined in the Phase 3 contract above and validated by `scripts/lint-report.py`: status → localized H1 identity/cutoff/scope → compact navigation → sequential plain-ASCII numbered narrative H2s with plain ASCII ordinal prefixes → the four literal audit headings. Keep TL;DR decision-only, narrative facts single-home, timeline tables canonical, Mermaid visual-only, and Coverage limited to classifications/gaps. `Partial` remains based on evidence gaps, not presentation polish.

### Phase 4: Content Refinement (unless --no-refine)

Spawn a refinement agent with `model: "sonnet"` — tightening prose and removing redundancy is editorial work that doesn't require the parent model's capability.

### Phase 5: Output Routing

Route output based on active mode:

**`--ephemeral` / stdout (when no vault)**: Print the full structured report directly to terminal.

**`--save <path>`**: Write the report as a markdown file to the specified path. Create parent directories if needed. Save a checkpoint draft before refinement so the raw synthesis is recoverable if refinement introduces errors.

**Vault (default when vault available)**: Vault mode composes pages as unpublished drafts and delegates taxonomy, final page publication, index, and log updates to `skillwiki page publish` through `references/vault-pipeline.md`. Missing publisher capability is fail-closed; do not fall back to direct vault writes. Also scan vault index for existing related pages and add wikilinks in the Related Notes section. Under `unattended`, vault lock/publish operations get a hard **120s timeout**; on timeout, fail closed: keep the draft and print the full report to stdout — never spin on a lock.

> **IMPORTANT — wiki-add-task routing guard**: Do NOT invoke `wiki-add-task` during Phase 5 for any reason. Any vault-capture intent (e.g., "save this to the vault", "capture this finding", "log this research") must route through `references/vault-pipeline.md` directly.
