Traditional AI agents lock themselves into a single interaction protocol. Build an agent for REST APIs? It can't easily handle a web UI. Designed for tool calling? It struggles with structured API contracts. This fragmentation forces teams to rewrite agent logic for each new interface, multiplying maintenance burden and creating inconsistency across channels. STEM Agent solves this by decoupling core agent logic from protocol-specific adapters.
Core Abstractions
Undifferentiated Agent Core: A generic reasoning engine that takes goals and produces decisions without assuming any particular I/O protocol. It maintains semantic understanding independent of how requests arrive or responses are delivered.
Protocol Gateway: A unified interface to five interoperability standards (A2A for agent-to-agent, AG-UI for agent-to-GUI, A2UI for agent-to-API, UCP for unified calling protocol, AP2 for agent protocol 2). Each protocol has its own serialization, calling conventions, and error handling, but all funnel through a single gateway that translates between them.
Caller Profiler: Learns continuously from over twenty behavioral dimensions—response latencies, query patterns, error frequencies, preference signals—building a dynamic model of each caller's context and constraints. Enables personalization without explicit user model.
Capability Externalization via MCP: The Model Context Protocol separates domain capabilities (tools, data sources, business logic) from core agent reasoning. New capabilities plug in as MCP servers without modifying the agent core.
Adaptive Skills: A maturation system that crystallizes recurring interaction patterns into reusable skills. When the agent repeatedly performs the same multi-step sequence, it packages it as a skill, making future executions faster and more reliable.
Memory Management: Episodic pruning (forget old sessions), semantic deduplication (recognize repeated concepts), and pattern extraction (identify recurring behaviors) maintain sub-linear memory growth. Critical for long-running agents that can't store all historical context forever.
Design Decisions and Rationale
Decision 1: Protocol Abstraction Layer Chose a gateway-based architecture that normalizes all protocols into a common internal representation, rather than trying to build a single "universal protocol." Rationale: protocols evolve independently; a normalized internal layer lets the agent evolve separately from protocol evolution. Trade-off: adds a translation layer with small latency overhead, but gains protocol-agnostic reasoning.
Decision 2: Biological Pluripotency Metaphor Inspired by stem cells differentiating into specialized tissues, the agent core remains generic and unfocused until instantiated for a specific protocol/context. Rationale: enables code reuse (one core logic, many specializations) and simplifies testing (test core logic once, test protocol adapters separately). Trade-off: requires clear boundaries between core and specializations, which increases architectural discipline.
Decision 3: Model Context Protocol Integration Chose MCP as the standard for capability externalization rather than building capabilities into the agent. Rationale: MCP is emerging as an industry standard; using it avoids lock-in. Enables third-party tools to integrate without waiting for agent updates. Trade-off: requires MCP server adoption by tool providers.
Decision 4: Caller Profiling Over Static Configuration Rather than requiring explicit configuration of user profiles, continuously learn from behavioral signals. Rationale: profiles change; continuous learning adapts. Many use cases don't have explicit user metadata. Trade-off: requires careful privacy handling (don't learn sensitive patterns) and can be gamed by adversarial callers.
Decision 5: Skills as Learned Patterns Skills emerge from observed interaction patterns rather than being explicitly programmed. Rationale: captures domain-specific shortcuts that humans discover through repeated use. Trade-off: skills must be validated before deployment; learned patterns can encode errors.
Integration Patterns
When to use STEM Agent: You're building a platform where multiple teams or services will integrate agents, need agents to work across web UI, REST API, and agent-to-agent interactions, or require long-running agents that must learn from user behavior without explicit retraining.
Integration with Existing Stacks: STEM Agent's MCP integration allows it to work with existing tools via MCP servers (LangChain, LlamaIndex, custom integrations). No need to rewrite integrations—wrap existing tools as MCP servers.
Common Integration Challenge: Different protocols have different latency expectations. A synchronous REST API expects fast responses; an async message queue can tolerate delays. The Caller Profiler learns these constraints and adjusts strategy (e.g., prefer faster heuristics for impatient callers, deeper reasoning for patient ones).
When NOT to use: If your use case is a single-protocol agent (e.g., just ChatGPT-like chat) without multi-protocol needs, the architectural overhead isn't justified. If you need hard guarantees about response latency or memory usage, the adaptive learning may violate SLAs.

Common Pitfalls and Anti-patterns
Pitfall 1: Over-specialization in Protocol Handlers Writing protocol-specific logic in the core agent layer instead of delegating to protocol adapters. This re-couples the agent to specific protocols.
Pitfall 2: Ignoring Caller Context in Profiler The Caller Profiler learns from behavior, but some signal is noise (temporary network latency) or adversarial (hammering the agent with requests). Blindly trusting all learned patterns causes weird behavior.
Pitfall 3: Deploying Unevaluated Skills Allowing learned skills to execute in production without validation. A skill that worked in one context may fail in another.
Pitfall 4: Forgetting to Prune Memory Without episodic pruning, agents accumulate conversation history indefinitely. Memory explodes and latency degrades.
Pitfall 5: Assuming MCP Tools are Trustworthy MCP servers are third-party code. Validate them before adding to production agents (rate limits, error handling, security).
Testing and Validation
The paper validates with 413 tests across all architectural layers:
- Core logic tests (reasoning, decision-making without protocol specifics)
- Protocol adapter tests (each protocol translates correctly)
