Claude Code CLI Reference Workflow
Skill by ara.so — Claude Code Skills collection.
This skill provides a structured workflow for using command-line coding assistants effectively. It covers project context preparation, prompt engineering, diff review processes, testing practices, and safe commit habits.
What This Project Does
The Claude Code CLI Reference is a methodology and checklist system for developers working with AI coding assistants in terminal environments. It emphasizes:
- Organizing project context before coding sessions
- Scoping tasks with clear prompts and file paths
- Reviewing generated diffs systematically
- Running tests before commits
- Maintaining clean separation between source and output
Installation
Quick setup from PowerShell:

Manual setup:
# Clone the reference repository
git clone https://github.com/SheikhSheave/Claude-Code-CLI-Reference.git
cd Claude-Code-CLI-Reference
# Review the workflow documentation
cat README.md
Core Workflow Steps
1. Session Preparation
Before starting a coding session:
# Navigate to your project root
cd /path/to/your/project
# Ensure you're on the correct branch
git status
git checkout -b feature/your-task
# Verify your working directory is clean
git diff --check
2. Context Gathering
Prepare the context your coding assistant needs:
# List relevant files
ls -la src/ tests/ docs/
# Review current structure
tree -L 3 -I 'node_modules|.git'
# Check recent changes
git log --oneline -10
# Review open issues or TODOs
grep -r "TODO\|FIXME" src/
3. Task Scoping
Structure your prompt with specific details:
Good prompt pattern:
Task: Add input validation to the user registration endpoint
Files involved:
- src/routes/auth.js
- src/validators/userSchema.js
- tests/auth.test.js
Requirements:
1. Validate email format using regex
2. Ensure password is at least 8 characters
3. Sanitize username input
4. Add unit tests for each validator
5. Update integration tests
Context: We're using Express.js with joi for validation
Poor prompt pattern:
Add validation to the registration
4. Review Generated Changes
Systematic diff review checklist:
# View all changes
git diff
# Review file by file
git diff src/routes/auth.js
git diff src/validators/userSchema.js
# Check for unintended modifications
git diff --stat
# Look for security issues
git diff | grep -i "password\|secret\|key\|token"
# Verify no hardcoded values
git diff | grep -E "['\"][a-zA-Z0-9]{32,}['\"]"
5. Testing Before Commit
# Run linter
npm run lint
# or
pylint src/
# or
rubocop
# Run unit tests
npm test
# or
pytest
# or
cargo test
# Run integration tests if available
npm run test:integration
# Check test coverage
npm run test:coverage
6. Safe Commit Process
# Stage changes selectively
git add -p # Interactive staging
# Review staged changes
git diff --staged
# Write descriptive commit message
git commit -m "feat: add email and password validation to registration
- Add joi schema for user input validation
- Implement email regex pattern check
- Enforce 8+ character password requirement
- Add username sanitization
- Include unit tests for validators
- Update integration tests
Refs: #123"
# Push to feature branch
git push origin feature/your-task

Prompt Templates
Save reusable prompts in .ai-context/prompts/:
.ai-context/prompts/add-endpoint.md:
Task: Add new API endpoint
Endpoint: [METHOD] [PATH]
Purpose: [DESCRIPTION]
Files to modify:
- src/routes/[resource].js
- src/controllers/[resource]Controller.js
- src/services/[resource]Service.js
- tests/[resource].test.js
Requirements:
1. Implement route handler
2. Add input validation
3. Include error handling
4. Write unit tests (>80% coverage)
5. Add JSDoc comments
6. Update API documentation
Follow existing patterns in: src/routes/users.js
Common Patterns
Pattern 1: Feature Addition
# 1. Create feature branch
git checkout -b feature/add-user-export
# 2. Prepare context
cat .ai-context/project-brief.md
# 3. Describe task with specifics
# "Add CSV export endpoint for users
# Files: src/routes/users.js, src/services/exportService.js
# Format: email, name, created_at
# Auth: Require admin role"
# 4. Review generated code
git diff src/
# 5. Test
npm test -- --testPathPattern=export
# 6. Commit
git add src/routes/users.js src/services/exportService.js tests/
git commit -m "feat: add CSV export endpoint for users"
Pattern 2: Bug Fix
# 1. Create bug fix branch
git checkout -b fix/user-search-crash
# 2. Document the bug
cat > .ai-context/sessions/bug-123.md << EOF
Bug: User search crashes with special characters
Reproduction: Search for "user@example.com"
Error: TypeError: Cannot read property 'toLowerCase' of undefined
File: src/services/searchService.js:45
EOF
# 3. Provide context to assistant
# "Fix bug where user search crashes with email addresses
# File: src/services/searchService.js
# Error on line 45: need to handle undefined displayName
# Add null check before toLowerCase()"
# 4. Review fix
git diff src/services/searchService.js
# 5. Test fix
npm test -- searchService.test.js
# 6. Verify no regression
npm test
# 7. Commit
git commit -m "fix: handle undefined displayName in user search
Prevents TypeError when searching users without display names.
Adds null check before toLowerCase() operation.
Fixes #123"
Pattern 3: Refactoring
# 1. Create refactor branch
git checkout -b refactor/extract-auth-logic
# 2. Define scope clearly
# "Refactor: Extract authentication logic from routes into middleware
# Current: Auth checks duplicated in 5 route files
# Target: Single middleware in src/middleware/auth.js
# Files: src/routes/*.js, new file src/middleware/auth.js
# Requirements: No behavior changes, maintain test coverage"
# 3. Review each changed file
for file in $(git diff --name-only); do
echo "=== $file ==="
git diff "$file"
read -p "Press enter to continue..."
done
# 4. Run full test suite
npm test
# 5. Check coverage didn't drop
npm run test:coverage
# 6. Commit
git commit -m "refactor: extract auth logic into middleware
- Create reusable auth middleware
- Remove duplicated checks from route files
- Maintain 100% test coverage
- No behavior changes"
Real Code Examples
Example 1: Scoped Task with Context (Node.js/Express)
Prompt:
Add rate limiting to the login endpoint in src/routes/auth.js
Current code uses express-rate-limit v6.x.
Apply 5 requests per 15 minutes per IP.
Return 429 with message "Too many login attempts".
Also update tests/auth.test.js to verify:
1. 5 requests succeed
2. 6th request returns 429
3. After 15 minutes, requests succeed again
Expected Review Checklist:
// Check 1: Middleware is properly configured
const loginLimiter = rateLimit({
windowMs: 15 * 60 * 1000, // ✓ 15 minutes
max: 5, // ✓ 5 requests
message: "Too many login attempts", // ✓ Correct message
standardHeaders: true, // ✓ Good practice
legacyHeaders: false, // ✓ Good practice
});
// Check 2: Applied to correct route
router.post('/login', loginLimiter, authController.login); // ✓
// Check 3: Tests cover all cases
describe('Login rate limiting', () => {
it('allows 5 requests', async () => { /* ... */ }); // ✓
it('blocks 6th request with 429', async () => { /* ... */ }); // ✓
it('resets after window', async () => { /* ... */ }); // ✓
});
Example 2: Bug Fix with Test (Python/FastAPI)
Prompt:
Fix bug in src/services/user_service.py where get_user_by_email
raises ValueError on malformed email instead of returning None
Current behavior: ValueError("Invalid email format")
Expected: Return None for invalid emails, let validation happen at route level
Update tests/test_user_service.py to verify None is returned
Review:
# Before (BAD):
def get_user_by_email(email: str) -> Optional[User]:
if not re.match(r'^[\w\.-]+@[\w\.-]+\.\w+$', email):
raise ValueError("Invalid email format") # ✗ Don't raise here
return db.query(User).filter(User.email == email).first()
# After (GOOD):
def get_user_by_email(email: str) -> Optional[User]:
if not re.match(r'^[\w\.-]+@[\w\.-]+\.\w+$', email):
return None # ✓ Return None for invalid input
return db.query(User).filter(User.email == email).first()
# Test (REQUIRED):
def test_get_user_by_email_with_invalid_format():
"""Invalid email format should return None, not raise"""
result = get_user_by_email("not-an-email")
assert result is None # ✓ Verify behavior
Troubleshooting
Issue: Output Differs From Expectations
Check:
# 1. Verify your prompt was specific
cat .ai-context/sessions/last-prompt.md
# 2. Confirm file paths were explicit
git diff --name-only
# 3. Review if context was sufficient
wc -l src/relevant-file.js # Was the file too large?
# 4. Check for conflicting instructions
grep -i "don't\|avoid\|never" .ai-context/project-brief.md
Solution:
- Be more explicit in your next prompt
- Break large tasks into smaller, scoped requests
- Provide example code showing the desired pattern
Issue: Generated Code Has Style Inconsistencies
Check:
# Run linter to identify issues
npm run lint
# Compare with existing code style
head -n 20 src/existing-module.js
head -n 20 src/new-module.js
Solution:
# 1. Reference style guide in prompt
# "Follow the code style in src/existing-module.js"
# 2. Auto-fix style issues
npm run lint -- --fix
# 3. Add style rules to .ai-context/project-brief.md
Issue: Tests Are Missing or Inadequate
Check:
# Verify test coverage
npm run test:coverage
# Look for untested files
grep -L "describe\|test\|it" tests/*.test.js
Solution:
# Explicitly request tests in prompt
# "Include unit tests with >80% coverage for all new functions"
# Review test quality
git diff tests/ | grep -E "expect\|assert"
# Request specific test cases
# "Add tests for: success case, invalid input, null values, edge cases"
Issue: Unintended Files Modified
Check:
# Review all changes
git status
git diff --stat
# Look for config file changes
git diff package.json .env .gitignore
Solution:
# 1. Unstage unintended changes
git reset HEAD path/to/file
# 2. Discard if not needed
git checkout -- path/to/file
# 3. In next prompt, be explicit about scope
# "Modify ONLY src/routes/users.js and tests/users.test.js
# Do NOT change package.json or any config files"
Issue: Security Concerns in Generated Code
Check:
# Scan for secrets
git diff | grep -iE "password|secret|key|token|api_key"
# Look for SQL injection risks
git diff | grep -E "query\(|execute\(|raw\("
# Check for XSS vulnerabilities
git diff | grep -iE "innerHTML|dangerouslySetInnerHTML|eval\("
Solution:
# 1. Never commit secrets
echo "API_KEY=your_key_here" >> .env
git add .env # ✗ NEVER DO THIS
# 2. Use environment variables
echo "const apiKey = process.env.API_KEY;" >> src/config.js # ✓
# 3. Request security review in prompt
# "Use parameterized queries to prevent SQL injection"
# "Sanitize all user input before rendering"
# "Store sensitive values in environment variables"

Environment Variables Reference
Always use environment variables for sensitive data:
# .env (add to .gitignore!)
DATABASE_URL=postgresql://user:pass@localhost:5432/db
API_KEY=your_api_key_here
JWT_SECRET=your_jwt_secret_here
Reference in code:
// Node.js
require('dotenv').config();
const apiKey = process.env.API_KEY;
# Python
import os
from dotenv import load_dotenv
load_dotenv()
api_key = os.getenv('API_KEY')
# Ruby
require 'dotenv/load'
api_key = ENV['API_KEY']
