Pipeline Overview

FASTQ → QC → UMI extract → Trim adapters → Align → Filter → Dedup → Peak call → Annotate → Motifs

CLIP Method Variants

Step 1: Quality Control

Step 9: Motif Analysis

Step 10: Cross-link Site Analysis
