Overview

extract_experiment_data_from_video is the universal sensor layer of the LabOS video-to-data pipeline: it turns unstructured lab footage from XR headsets (Meta Quest, HoloLens 2) or fixed bench cameras into typed, timestamped measurement tables. The skill applies a configurable battery of computer-vision extractors — liquid-level tracking, colorimetry, turbidimetry, object counting, OCR-based instrument reading, and spectral intensity profiling — and emits a structured time-series JSON or flat CSV that any downstream analysis, charting, or ELN-integration skill can consume directly, bridging the gap between physical bench observations and digital data without manual transcription.

When to Use This Skill

Use this skill when any of the following conditions are present:

• Colorimetric or turbidity assays: A reaction vessel, cuvette, or multi-well plate is changing color or becoming cloudy over time (Bradford assay, OD600 bacterial growth, BCA protein assay, enzymatic color reactions, precipitation) and the change must be quantified from video rather than a plate reader.
• Liquid volume monitoring: The fill level in a tube, flask, or reservoir is changing during an experiment (evaporation tracking, titration endpoint detection, droplet dispensing QC) and must be logged as a volume timeseries.
• Pipette and dispensing readout: The operator's pipette volume dial or digital display appears in the XR field of view and the dispensed volumes must be recorded as part of a protocol audit trail (used together with protocol_video_matching).
• Instrument display capture: Lab instruments (balances, pH meters, thermometers, centrifuge RPM displays, PCR machine screens, incubator panels) are in frame and their readings must be extracted and logged without manual note-taking.
• Cell, colony, or spot counting: Petri dishes, hemocytometers, colony plates, or gel images appear in the video and require automated counting at one or more time points.
• Gel electrophoresis quantification: An agarose or SDS-PAGE gel is being imaged or appears in the XR field of view; band migration distances and pixel intensities must be extracted for downstream MW estimation or densitometry.
• Multi-step reaction monitoring: A benchtop chemical or biological reaction produces observable visual changes across multiple steps (color transitions, precipitate formation, foam, phase separation) that serve as proxy indicators for reaction progress.
• Passive ambient logging: A fixed camera is recording a bench area over hours or days; the skill extracts any detectable change events (object appearance/disappearance, color shifts, liquid level changes) as a sparse event log for later review.

Core Capabilities

1. Video Ingestion & ROI Definition

Prepares raw footage for targeted extraction:

• Supported formats: MP4, AVI, MOV, MKV, TIFF stack, OME-TIFF; XR live streams via RTSP or WebRTC
• Frame rate handling: Auto-detects native fps; configurable extraction interval (every N frames or every T seconds) to balance accuracy vs. processing time
• ROI (Region of Interest) specification: User defines one or more named rectangular or polygonal ROIs per video — e.g., "tube_A1", "pH_meter_display", "petri_dish" — as pixel coordinates or as natural-language anchor descriptions resolved by VLM spatial grounding (e.g., "the Eppendorf tube in the left third of the frame")
• Auto-ROI detection: If no ROI is specified, a VLM scene-understanding pass identifies candidate extraction targets (vessels, instruments, labels) and proposes named ROIs for user confirmation or silent auto-accept
• Perspective correction: For angled XR footage, applies homography correction to flatten planar surfaces (plate bottoms, display screens, gel surfaces) before measurement
• Temporal alignment: If multiple camera sources are provided for the same experiment, synchronizes them by cross-correlating a shared visual event (operator hand gesture, indicator LED flash) or by matching embedded timestamps

2. Liquid Volume & Level Tracking

Extracts fill-level timeseries from vessels in the video:

• Level detection methods: Meniscus edge detection via Canny + Hough transform (brightfield), liquid-air interface segmentation (Cellpose or SAM), or color boundary detection for colored liquids
• Volume conversion: Maps pixel height to physical volume using vessel geometry (tube diameter, flask shape) supplied by user or inferred from vessel label recognition (e.g., "15 mL Falcon" → standard taper geometry)
• Multi-vessel tracking: Tracks up to N simultaneous vessels per ROI set; each assigned a unique ID in the output
• Event detection: Flags discrete addition events (sudden level increase), aspiration events (sudden decrease), and slow continuous changes (evaporation, diffusion)
• Output fields: timestamp_s, vessel_id, fill_level_px, volume_estimated_uL, delta_volume_uL, event_type

3. Color & Turbidity Extraction

Quantifies optical properties of reaction vessels over time:

• Color measurement: Extracts mean and median RGB, HSV, and CIE Lab* values per ROI per frame; Lab* is preferred for perceptual color change quantification
• Colorimetric assay calibration: If a color standard strip or known-concentration reference is visible in the frame, performs in-frame calibration to convert color coordinates to concentration estimates (e.g., pH → [H⁺], Bradford A595 → µg/mL protein)
• Turbidity / OD proxy: Computes transmitted-light intensity as a proxy for absorbance; correlates with OD600 when calibrated against a standard curve; outputs relative_turbidity (0 = clear, 1 = opaque) as a timeseries
• Color transition event detection: Automatically segments the timeseries into phases of stable color and transition events; labels transitions (e.g., "yellow→orange at t=14:32") for ELN annotation
• Multi-wavelength fluorescence: For fluorescence videos (GFP, mCherry, DAPI), extracts mean channel intensity per ROI per frame as a proxy readout for expression or viability
• Output fields: timestamp_s, roi_id, R, G, B, L_star, a_star, b_star, hue_deg, saturation, relative_turbidity, calibrated_concentration

4. Cell, Colony & Object Counting

Enumerates discrete biological objects from still frames or video:

• Hemocytometer cell counting: Detects grid squares, segments individual cells (Cellpose), counts per grid quadrant, applies dilution factor to estimate cells/mL; outputs as a single-timepoint measurement or timeseries for sequential counts
• Colony counting (petri dish / agar plate): Detects plate boundary, applies background subtraction, counts colony objects by size/circularity; outputs colony count, mean colony area, and size distribution histogram data
• Spot / droplet counting: ddPCR droplets, microsphere beads, immunofluorescence foci; size-filtered blob detection (scikit-image blob_log / blob_dog); outputs count per ROI per frame
• Object appearance / disappearance events: Tracks frame-by-frame count changes; emits discrete COUNT_INCREASE and COUNT_DECREASE events with timestamps
• Confidence filtering: Each count includes a confidence score based on segmentation quality; low-confidence frames are flagged in the output warnings list
• Output fields: timestamp_s, roi_id, object_type, count, mean_area_px2, mean_area_um2, confidence, size_distribution_json

5. Instrument Display & Label OCR

Reads numeric values and text from instrument panels and tube labels:

• Display types supported: 7-segment and LCD numeric displays (balance, pH meter, thermometer, centrifuge, timer, PCR screen, incubator), alphanumeric LED displays, e-ink labels
• OCR pipeline: Frame sharpening → perspective-corrected ROI crop → EasyOCR or pytesseract → regex-based value + unit parsing ("37.2 °C", "pH 7.41", "3200 rpm", "10.00 µL")
• Unit normalization: Converts all readings to SI base units in the output (°C, rpm, µL, g, pH) regardless of display formatting
• Temporal deduplication: Suppresses repeated identical readings to emit only change events; configurable minimum change threshold to filter display noise
• Tube / container label reading: Reads handwritten or printed labels on Eppendorf tubes, falcon tubes, plates — extracts sample ID, concentration, date for provenance tracking
• Output fields: timestamp_s, instrument_id, display_roi, raw_text, parsed_value, unit, si_value, change_flag

6. Gel Electrophoresis Quantification

Extracts band data from agarose or SDS-PAGE gel images captured in video:

• Gel boundary detection: Locates gel edges and lane positions from brightfield or UV-illuminated gel images
• Lane and band segmentation: Identifies individual lanes by vertical stripe analysis; detects bands as horizontal intensity peaks per lane
• Migration distance measurement: Calculates distance of each band from the well in pixels → converts to mm using ladder lane scale
• Molecular weight estimation: Fits log(MW) vs. migration distance using ladder bands; reports estimated MW ± SE for each unknown band
• Densitometry: Integrates pixel intensity of each band (background-subtracted) to report relative abundance; outputs normalized band intensity ratios
• Output fields: lane_id, band_id, migration_distance_mm, estimated_mw_kda, band_intensity_au, relative_intensity, ladder_r2
