Summary

Implement a graph-attention autoencoder architecture to embed imaging mass spectrometry peak intensities into low-dimensional latent representations. This enables unsupervised learning of peak features that support automatic marker ion discovery in spatial metabolomics.

When to use

Apply this skill when you have imaging mass spectrometry (IMS) datasets with peak intensity features organized as spatial graphs (nodes = pixels/voxels, edges = spatial adjacency), and you need to discover latent peak patterns for automatic peak picking or marker ion identification without manual feature engineering.

When NOT to use

• Input is already a pre-computed feature matrix (e.g., PCA, t-SNE) without raw peak intensities or spatial structure — use dimensionality reduction directly instead.
• IMS data lacks spatial adjacency information or is from a non-imaging platform (e.g., bulk liquid chromatography–mass spectrometry) — graph-attention requires spatial topology.
• Peak intensity matrix is extremely sparse (>95% zeros) and sparse tensor support is not available in your framework — dense attention operations may be inefficient or unstable.

How to apply

Define a graph-attention autoencoder with an encoder that processes node features (peak intensities) and edge information (spatial adjacency) through one or more graph-attention layers, progressively reducing dimensionality to a target latent dimension. Implement the decoder to reconstruct peak intensities from latent vectors using transposed graph-attention or fully-connected layers, mirroring the encoder structure. Train the autoencoder end-to-end to minimize reconstruction error on IMS peak tensors. Extract latent representations from the bottleneck layer post-training and apply iterative thresholding or clustering on these representations to identify marker ions. Validate that the forward pass accepts spatial graph tensors and outputs both reconstructed peak intensities and latent representations with dimensionality reduction confirmed.

Evaluation signals

• Latent representations have lower dimensionality than input peak space and retain spatial coherence (e.g., pixels from the same tissue region cluster together in latent space).
• Reconstruction error (MSE or L2 norm) on held-out validation IMS patches is comparable to training error, indicating no severe overfitting.
• Graph-attention weights show spatial structure (higher attention between spatially adjacent pixels) rather than uniform or random weights.
• Marker ions identified via thresholding or clustering on latent representations are biologically interpretable (e.g., known lipids, metabolites, or isotopes for the tissue type).
• Forward pass successfully accepts spatial graph tensors and returns tensors with expected shapes: latent_dim << input peak dimension, reconstructed output same shape as input.

Limitations

• Graph-attention autoencoder requires careful tuning of architecture hyperparameters (number of layers, attention heads, latent dimension) and may be sensitive to initialization.
• Spatial adjacency graph construction depends on IMS pixel resolution and tissue morphology; poor adjacency definitions can degrade attention mechanisms.
• Computational cost scales with graph size (number of pixels × number of peaks); very large IMS datasets may require memory-efficient sparse tensor implementations or batch processing.
• Iterative peak picking post-hoc performance depends on latent space structure and chosen thresholds; no automatic threshold optimization is provided in SmartGate README.
