When to use

After constructing a bipartite network graph with metabolites and proteins as nodes weighted by association strength and disease class, when you need to render the network visually for interpretation and publication. Use this when you have disease-metabolite correlation data and protein association predictions that must be displayed as a spatially coherent network rather than an abstract graph structure.

When NOT to use

• Input is a unipartite or fully-connected graph (not bipartite metabolite-protein structure).
• Network contains fewer than ~5 nodes per partition (layout optimization provides minimal interpretive value for sparse graphs).
• Disease association data have not yet been computed or validated (layout without reliable weights produces misleading spatial clustering).

How to apply

Select a layout algorithm—force-directed layout (e.g. spring-based) for discovering natural clustering of metabolite-protein relationships, or hierarchical layout for emphasizing disease stratification. Apply the chosen algorithm to position nodes such that edge weights (association strength) and disease-class membership inform spatial proximity. Configure node size scaling by association strength and edge transparency by confidence scores. The layout should minimize edge crossings and reveal meaningful metabolite-protein clusters within and across disease groups. Render the positioned network with disease-type color coding to enable visual interpretation of disease-specific metabolic signatures.

Evaluation signals

• Verify that node positioning preserves bipartite structure (metabolites and proteins remain in distinct spatial regions or layers).
• Confirm disease-type color coding is consistently applied and visually distinguishable across the rendered plot.
• Check that high-confidence edges (higher association strength) are rendered with lower transparency, enabling visual identification of strong metabolite-protein relationships.
• Validate that node size scaling reflects the underlying association strength values (larger nodes correspond to higher-strength associations).
• Confirm the exported image file meets publication resolution standards and edge-crossing minimization is evident in the layout (fewer visual overlaps indicate effective algorithm application).

Limitations

• Layout algorithm performance depends on graph size and connectivity; very large networks (>500 nodes) may require hierarchical decomposition or subset selection.
• Force-directed layouts can converge to local minima; multiple random initializations or algorithm tuning may be needed for consistent, interpretable results.
• Hierarchical layout may oversimplify disease-associated relationships by enforcing strict layering; disease heterogeneity may not be fully captured in rigid hierarchies.
• Color coding by disease type alone may obscure overlapping or shared metabolite-protein associations across disease groups; additional visual encodings (edge styles, annotations) may be required for multi-disease comparisons.
