Summary
Fit Cox proportional hazards models (Cox-PH and deep-learning Cox-nnet variants) to metabolomics or gene expression data paired with survival event/time vectors to generate personalized prognosis indices and risk stratification. This skill enables survival prediction at both individual metabolite and aggregated pathway levels.
When to use

How to apply
Load survival event and time vectors alongside expression/metabolomic feature data into R. Invoke lilikoi.prognosis with regularization parameter alpha (0 for no penalty, >0 for L1/L2 regularization), nfold (typically 5 for cross-validation), method='quantile' for risk group stratification, and coxnnet flag (TRUE for deep-learning Cox-nnet, FALSE for classical Cox-PH). Evaluation signals
- Prognosis indices are numeric, finite, and have non-zero variance across samples (not constant or all NA).
- Risk group assignments are discrete (e.g., 'Low', 'Medium', 'High') or integer-valued quantile bins with balanced or expected prevalence.
- Model convergence is achieved within gradient descent (warnings or non-convergence flags should be inspected).
- Cross-validation fold predictions show reasonable discrimination: concordance index (C-index) or log-rank test p-value on held-out folds should be reported and compared to null/random baseline.
- Prognosis indices correlate with actual survival outcomes: Kaplan–Meier curves stratified by predicted risk groups should show separation (log-rank p < 0.05 is typical).
Limitations
- Cox-PH assumes proportional hazards; violation of this assumption can bias estimates (test with Schoenfeld residuals or use stratified analysis).
- Deep-learning Cox-nnet requires careful hyperparameter tuning (alpha, nfold, cvlambda) and may overfit on small cohorts; validation on independent data is essential.
