When to use

When you have normalized or vectorized mass spectrometry spectral data (m/z and intensity pairs converted to feature vectors) and need to construct an LSH index for fast nearest-neighbor retrieval of similar spectra. Use this skill specifically when your retrieval workload prioritizes speed over exhaustive search and you have characterized the spectral similarity distribution to inform bucket width selection.

When NOT to use

• Spectral data has not been normalized or vectorized into a fixed-dimensional feature representation; LSH requires metric-space input.
• The use case requires exhaustive similarity search or guaranteed retrieval of all neighbors above a threshold; LSH is probabilistic and may miss neighbors depending on parameter configuration.
• Bucket width parameter is unknown and no prior analysis of spectral similarity distribution is available; uninformed parameter choices can severely degrade index quality.

How to apply

The bucket width directly governs the trade-off between false positives and false negatives: wider buckets retrieve more candidate spectra but with lower specificity, while narrower buckets improve precision at the cost of potentially missing neighbors. Compute hash values for each normalized spectrum across all hash tables and hash functions, then assign each spectrum to its corresponding bucket in the index. Serialize the resulting LSH structure (hash function parameters, bucket-to-spectrum mappings) to a model file for reproducible and efficient lookups. Parameter tuning should be informed by the expected spectral similarity distribution and the acceptable latency/recall trade-off for your use case.

Limitations

• LSH is a probabilistic indexing scheme; depending on parameters, it may fail to retrieve some true neighbors (false negatives) or retrieve some non-neighbors (false positives). Parameter tuning is essential and problem-dependent.
• Performance and quality are sensitive to the choice of bucket width; no universal default exists across different mass spectrometry data distributions or experimental conditions.
