How to apply
Load the LA-ICP-MS image into pew² and open the Selection Dialog via right-click context menu. Choose a thresholding method—Otsu's method is recommended for automated threshold discovery when tissue and background intensity distributions are well-separated. Set the Comparison operator (e.g., '>' to select high-intensity pixels) to define the segmentation criterion. Optionally restrict thresholding to a pre-existing manual selection to refine the region. Apply the threshold to generate a binary mask; verify mask quality by overlaying it on the original image to confirm tissue boundaries and absence of false positives (instrument noise misclassified as tissue). Use the resulting mask downstream via the 'mask' filter to constrain rolling statistics, calibration, or export operations to tissue-only pixels.
