When to use
Apply this skill when you have a large collection of mass spectrometry spectra (m/z and intensity pairs) and need to perform rapid similarity-based retrieval or clustering without computing all pairwise distances. LSH indexing is particularly valuable when exhaustive spectral matching would be computationally prohibitive, or when you need to organize spectral libraries for real-time query workflows.
When NOT to use
- Your dataset is small enough (< 10,000 spectra) that exhaustive pairwise distance computation is feasible—overhead of LSH construction and management may not be justified.
- You require guaranteed exact nearest neighbors with no approximation error—LSH introduces controlled collision trade-offs that may miss true neighbors depending on parameter tuning.
- Your spectra are already organized in a different indexing scheme (e.g., spectral library with pre-computed similarity matrices)—re-indexing may introduce redundancy.

How to apply
Begin by loading raw mass spectrometry spectral data and normalizing or vectorizing each spectrum into a representation suitable for LSH (e.g., binary or real-valued feature vector). Initialize LSH hash functions with parameters including the number of hash tables, number of hash functions per table, and bucket width—these control the trade-off between hash collision probability and index granularity. Compute hash values for each spectrum across all hash tables and functions, then assign each spectrum to its corresponding buckets in the LSH index. Finally, serialize the LSH index (hash function parameters, bucket assignments, and spectrum-to-bucket mappings) to a model file for reuse in subsequent retrieval or analysis workflows.

Evaluation signals
- Verify that all spectra in the input dataset are assigned to at least one bucket and that assignments are consistent across multiple hash tables (no unindexed spectra).
- Confirm that the serialized LSH model file contains all hash function parameters (number of tables, functions per table, bucket width) and that deserialization recreates identical bucket assignments for the same input spectra.
- Test retrieval: query a spectrum and verify that spectrally similar spectra (by cosine similarity or other domain metric) are returned from nearby buckets with higher frequency than random spectra.
- Validate that the index size (number of buckets, memory footprint) scales reasonably with dataset size and LSH parameters; extremely small buckets (near-empty) or extremely large buckets (poor partitioning) indicate suboptimal parameter tuning.
- Benchmark query latency: confirm that retrieval time is substantially faster than naive all-pairs distance computation, validating the efficiency gain from bucketing.
Limitations
- LSH performance is sensitive to parameter tuning (number of hash tables, hash functions per table, bucket width); poor choices can result in high collision rates (too many false negatives) or excessive bucket proliferation (loss of efficiency).
- The quality of the vectorized spectrum representation directly impacts LSH effectiveness; if the vectorization loses important spectral features or introduces noise, bucketing may fail to group similar spectra.
- LSH is a probabilistic method and does not guarantee recovery of all true nearest neighbors; the recall–precision trade-off is controlled by parameter selection and must be validated empirically on your data.
