• Model is already trained on large external datasets with implicit spectral structure — additional multi-task regularization may provide diminishing returns.

How to apply

Second, augment your base MLP or GNN architecture with an attention mechanism layer that learns to weight dependencies among mass spectrum peaks (critical for capturing local patterns in m/z fragmentation). Third, construct a multi-task loss function that combines the primary ranking/prediction loss with a secondary cross-entropy loss on spectral topic classification, weighting the secondary task (e.g., mt_lda_weight=0.01). Train end-to-end with gradient descent, allowing the auxiliary task to regularize feature learning. Evaluate on held-out test spectra using ranking metrics; expect improvements in average rank and Rank@K metrics relative to single-task baselines.

Evaluation signals

• Attention weight matrices have interpretable patterns (e.g., learned dependencies correlate with known fragmentation pathways or peak clusters in m/z space).
• Validation loss on auxiliary spectral topic task decreases during training, confirming that the auxiliary signal is being learned.
• Model generalizes: performance gains hold on held-out test set and do not collapse with different random seeds or hyperparameter ranges (mt_lda_weight ∈ [0.001, 0.1]).

Limitations

• Multi-task learning is sensitive to weight balancing (mt_lda_weight); requires tuning or meta-learning to avoid auxiliary task dominating primary objective.
• Attention mechanisms add computational cost (linear in number of peaks per spectrum) and may require regularization (dropout, layer norm) to prevent overfitting on small datasets.
• Spectral topic labels from LDA are soft probabilistic labels and may contain label noise if LDA hyperparameters (number of topics K, Dirichlet priors) are poorly chosen.
