PyTorch Model Instantiation and Forward Pass

Summary
Instantiate a PyTorch neural network model (with multiple branches and custom fusion logic) and execute a forward pass on a batch of mixed-modality inputs to verify correct tensor flow, output shape, and numeric validity. This skill is essential for validating that a dual-branch architecture correctly processes fingerprint and graph data before training or inference.
When to use
After defining a multi-branch neural network architecture (e.g., RT-Transformer combining fingerprint and molecular graph inputs) and before training or inference, when you need to verify that the model compiles, accepts the correct input types, and produces predictions of the expected shape and dtype. Use this skill when integrating heterogeneous input modalities (e.g., dense fingerprint tensors and sparse graph objects from torch_geometric) that require separate processing paths and a fusion layer.
When NOT to use
- When the model architecture is already trained and frozen (use inference/evaluation mode instead of validation)
- When input data is incomplete or missing required modalities (fingerprint or graph data); prepare and validate inputs separately first
- When graph batch contains no nodes or edges; construct non-empty molecular graphs before forward pass
Inputs
- Fingerprint tensor (batch_size × num_features, dtype float32) from RDKit feature extraction
- torch_geometric Batch object containing molecular graph representations (node features, edge indices, batch assignment)
- Model definition (PyTorch nn.Module subclass with dual-branch architecture)
Outputs
- Output tensor of shape [batch_size, 1] containing scalar retention time predictions (float32)
- Confirmation that forward pass executes without errors and produces numeric predictions
How to apply
First, prepare sample batch inputs: load molecular fingerprints (dense tensors from RDKit feature extraction) and construct torch_geometric Graph objects representing molecular connectivity. Second, instantiate each branch of the model separately (fingerprint processing branch and graph neural network branch using torch_geometric convolution layers), then combine them via a fusion layer. Third, initialize the complete model in PyTorch and call the forward pass on the sample batch (passing both fingerprint tensor and graph batch object). Fourth, inspect the output tensor for shape [batch_size, 1] (scalar retention time predictions per molecule) and verify all values are numeric (no NaN or Inf). Fifth, confirm no runtime errors occur during forward pass and that gradients can be computed (for later backpropagation). This validation step ensures the architecture correctly routes data through each branch, aligns embedding dimensions at the fusion point, and produces valid regression outputs before committing to training.

Examples
import torch; from torch_geometric.data import Batch; model = RTTransformer(); fingerprints = torch.randn(32, 2048); graphs = Batch.from_data_list([construct_graph(smiles) for smiles in smiles_list]); output = model(fingerprints, graphs); assert output.shape == (32, 1) and torch.all(torch.isfinite(output))
Evaluation signals
- Forward pass completes without runtime errors (no shape mismatches, missing attributes, or dtype conflicts)
- Output tensor has shape exactly [batch_size, 1] where batch_size matches input fingerprint and graph batch sizes
- Output dtype is float32 and all values are numeric (no NaN, Inf, or other invalid entries)
- Gradient computation is possible (output.backward() succeeds if using a scalar loss), confirming backpropagation paths are valid
- Fingerprint and graph embeddings fuse correctly (no dimension mismatches in concatenation/addition at fusion layer)
Limitations
- This validation step only checks forward pass correctness; it does not guarantee model convergence, prediction accuracy, or generalization to new data
- Validation on a small sample batch may miss out-of-memory errors or numerical instabilities that appear only on full datasets
- Different chromatographic conditions (mentioned in the article) may require separate model instances or transfer learning; forward pass validation alone does not account for condition-specific domain shift
- The dual-branch architecture assumes both fingerprint and graph inputs are always available; missing or malformed graph data will cause validation to fail
