When to use

• Analysis goal is exploratory clustering or differential analysis of as-acquired data—reconstruction is not necessary for unsupervised analysis.

How to apply

Load the MEISTER repository and review the deep learning reconstruction component architecture. Prepare input mass spectrometry data in the format expected by the MEISTER reconstruction module (raw transient files or preprocessed feature matrices). Configure the deep learning model with appropriate hyperparameters, then train it on high-resolution reference MSI data using the MEISTER training pipeline. Evaluate the trained model on held-out test data by computing reconstruction accuracy or loss metrics. The rationale is that the decoder and regressor components learn to map degraded or low-resolution spectra to high-resolution molecular profiles through supervised training, enabling downstream multiscale analysis.

Evaluation signals

• Reconstruction loss (computed on held-out test data) meets or exceeds baseline performance reported in MEISTER_eval.ipynb.
• Reconstructed feature matrices show recovery of expected molecular signals with m/z accuracy maintained from input data.
• Downstream multiscale analysis (3D embedding, atlas registration, tissue-single-cell mapping) produces coherent spatial patterns consistent with known brain neurochemistry.
• Model checkpoints save successfully and can be loaded for inference on new mass spectrometry samples without retraining.
• Reconstructed imzML or .h5 files conform to expected schema and pixel-to-spectrum indexing required by downstream analysis notebooks.

Limitations

• Reconstruction quality depends on availability of representative high-resolution training data; poor training set coverage may lead to artifacts in underrepresented m/z or tissue regions.
