RNA-seq Coverage Workflow

For strand-specific RNA-seq coverage tracks:

Use bamCoverage with --filterRNAstrand to separate forward and reverse strands.

Important: NEVER use --extendReads for RNA-seq (would extend over splice junctions).

Normalization Methods

Effective Genome Sizes

Common Parameters Across Tools
