Biogeochemical Cycles

Every atom of every element on Earth, excluding a trickle of radiogenic helium and some cosmic-ray spallation, was here at the close of the Hadean. The planet runs on the same inventory it started with; what changes is where the atoms sit and how fast they move between reservoirs. Biogeochemical cycles describe those pools and fluxes: how carbon, nitrogen, phosphorus, sulfur, and water move through the atmosphere, hydrosphere, lithosphere, and biosphere. This skill covers the major cycles, their time constants, and the anthropogenic perturbations to each.

The Language of Cycles

Every biogeochemical cycle is described with three quantities:

• Pool (or reservoir) — a place where an element accumulates. Units: mass of element (Pg, Tg, Gt).
• Flux — a rate of transfer between pools. Units: mass per unit time (Pg/yr, Tg/yr).
• Residence time — pool size divided by total outflow flux. Units: time.

Residence time is the most diagnostic of the three. An atom of carbon in the atmosphere sits there on average about 4 years before being absorbed by ocean or biosphere; an atom of nitrogen in the deep ocean sits there on average about 3000 years. The ratio governs how quickly a perturbation propagates and how quickly the system can recover.

A cycle is in steady state when pool sizes are constant — inputs equal outputs for every pool. Perturbations drive the system out of steady state until the pools adjust to a new balance.

The Carbon Cycle

Carbon is the backbone of organic chemistry and the currency of climate regulation. Its cycle runs at two distinct speeds.

Fast carbon cycle (years to millennia)

Annual fluxes of the fast cycle dwarf the anthropogenic input in magnitude but operate in closed loops. Terrestrial photosynthesis takes up roughly 120 Pg C/yr; autotrophic and heterotrophic respiration return nearly the same. Ocean-atmosphere exchange is similar. These are "gross" fluxes — net fluxes are much smaller and much more consequential.

Slow carbon cycle (millions of years)

The slow cycle moves carbon between the sedimentary rock pool (~60 million Pg C, mostly carbonate minerals) and the fast-cycle pools. Silicate weathering draws CO2 out of the atmosphere on million-year timescales; volcanism returns it. The balance between these has stabilized Earth's temperature within habitability for billions of years, the Walker feedback, one of the great homeostatic mechanisms of the planet.

The anthropogenic perturbation

Fossil fuel combustion plus land-use change adds roughly 11 Pg C/yr to the fast cycle as of 2023 (≈9.5 from fossils, ≈1.5 from land use). About half is absorbed by ocean and terrestrial sinks; the rest accumulates in the atmosphere. Pre-industrial atmospheric CO2 was ≈278 ppm; in 2024 it passed 425 ppm. The rate of change (≈2.5 ppm/yr) is an order of magnitude faster than any natural excursion in the 800,000-year ice core record.

Because the slow cycle operates on million-year timescales, the anthropogenic carbon pulse is effectively irreversible on human timescales. The atmosphere will draw down to pre-industrial levels only over many millennia.

The Nitrogen Cycle

Nitrogen is a paradox: the atmosphere is 78% N2, but the triple bond makes molecular nitrogen biologically inert. Life must access nitrogen via fixation, the breaking of N2 into usable forms.

Natural fixation

Before 1909, essentially all biologically available nitrogen came from three sources:

1. Biological fixation — bacteria (Rhizobium in legume root nodules, Azotobacter free-living, cyanobacteria in water) with nitrogenase enzymes. ~100-130 Tg N/yr globally.
2. Lightning fixation — electrical discharge breaks N2 and forms NOx. ~5-10 Tg N/yr.
3. Volcanic — minor.

Nitrification and denitrification

Fixed nitrogen enters the cycle as ammonium (NH4+). Nitrifying bacteria (Nitrosomonas, Nitrobacter) oxidize it through nitrite (NO2-) to nitrate (NO3-). Denitrifying bacteria in anoxic environments reduce nitrate back to N2 or N2O, closing the cycle.

The Haber-Bosch disruption

In 1909 Fritz Haber demonstrated industrial nitrogen fixation using iron catalysts at high temperature and pressure: N2 + 3H2 -> 2NH3. Carl Bosch scaled it to industry. The process now produces ~120 Tg N/yr of synthetic fertilizer — roughly equal to all terrestrial biological fixation combined. The Haber-Bosch process feeds an estimated 4 billion people who could not otherwise be fed.

The consequences for the nitrogen cycle are severe:

• Reactive nitrogen (Nr) in the biosphere has more than doubled since 1900.
• Fertilizer runoff drives eutrophication and hypoxic dead zones (Gulf of Mexico, Chesapeake Bay, Baltic).
• N2O emissions from fertilized soils are a potent greenhouse gas (298x CO2 over 100 years) and the primary threat to stratospheric ozone in the 21st century.
• Atmospheric NOx deposition acidifies soils and nitrogen-saturates unmanaged ecosystems.

Vandana Shiva's critique of the Green Revolution runs through this mechanism: synthetic nitrogen solves a hunger problem by creating a soil fertility, water quality, and atmospheric chemistry problem.

The Phosphorus Cycle

Phosphorus has no significant atmospheric pool. The cycle is essentially water-and-rock — weathering of phosphate rocks releases P into soils and waters, organisms take it up, and it eventually returns to sediment, where it sits until tectonic uplift restarts the cycle hundreds of millions of years later.

Because the phosphorus cycle has no atmospheric shortcut, it is genuinely bottlenecked. Modern agriculture mines phosphate rock (mostly from Morocco, China, and the U.S.) at a rate that exceeds the rate of new rock formation by a factor of about 10^6. Known reserves may support current consumption for only a century or two. This is not an "energy transition" problem — there is no substitute element for phosphorus in DNA, ATP, or phospholipids.

The Water Cycle

Water differs from the other cycles in that it moves phase (solid, liquid, gas) at ambient Earth conditions. The phase changes dominate the energetics:

Atmospheric water's 10-day residence time means the hydrological cycle is fast and tightly coupled to weather. But groundwater in confined aquifers can have residence times of thousands of years — "fossil water" — and is being mined in places like the Ogallala aquifer, the North China Plain, and the Punjab. The withdrawals are not replenished on human timescales.

Evaporation and precipitation each move roughly 500,000 km^3 per year globally. Transpiration by terrestrial vegetation — about 40% of land precipitation — is the link between the water cycle and ecosystem productivity, and it is the reason deforestation in the Amazon alters rainfall patterns thousands of kilometers away.

The Sulfur Cycle

Sulfur cycles through dimethyl sulfide (DMS) produced by marine phytoplankton, volcanic SO2, and the oxidation products sulfate and sulfuric acid. Anthropogenic emissions (coal combustion, metal smelting) doubled the sulfur cycle in the 20th century and drove acid precipitation across industrialized regions. Clean Air Act controls in the U.S. and Europe, plus a global shift away from high-sulfur fuels, have substantially reduced sulfate aerosol loading since 1980 — with the counterintuitive effect of unmasking warming that the sulfate haze had been hiding.

Coupled Perturbations

The cycles are not independent. Three coupled perturbations matter most:

Ocean acidification

Roughly 30% of anthropogenic CO2 has entered the ocean, reacting: CO2 + H2O + CO3^2- -> 2HCO3-. The net effect is pH decrease (from ~8.2 to ~8.1 globally, a 30% increase in H+ concentration) and a decrease in carbonate ion availability. Calcifying organisms — corals, foraminifera, pteropods, coccolithophores — struggle to build shells. The open ocean has not been this acidic in at least 2 million years.

Eutrophication

Excess N and P from fertilizer runoff, sewage, and atmospheric deposition drive algal blooms that, when they decompose, consume oxygen and create hypoxic dead zones. The Gulf of Mexico dead zone averages 15,000 km^2 each summer. Lake Erie's 2014 bloom cut off drinking water to Toledo, Ohio. The solution is agricultural — keep nutrients on the field and out of the water — but the political economy of agricultural nutrient runoff is difficult.

Warming-methane feedback

Thawing permafrost, warming wetlands, and destabilizing clathrates could release additional methane (CH4, 80x CO2 over 20 years) in a feedback loop. The magnitude and timing are uncertain, but the pool sizes are large enough (~1400 Pg C in northern permafrost alone) to matter on decadal timescales.

Planetary Boundaries

Rockström et al. (2009) proposed nine planetary boundaries defining a safe operating space. Four have clear biogeochemical components:

1. Climate change — CO2 concentration boundary at 350 ppm (now exceeded).
2. Biogeochemical flows — N and P boundaries, both exceeded.
3. Ocean acidification — in the zone of increasing risk.
4. Freshwater use — within the boundary globally but exceeded regionally.

The framework is contested but useful as a structured checklist for global-scale perturbations.
