Mindset And First Principles

How You Frame A Problem

• For phospho-flow and signaling snapshots, pair with time-course and dose-response; a single EGF-starved baseline can invert conclusions about MAPK vs PI3K dependence.
• Apply REMARK checklist items when reporting prognostic markers: patient flow, assay details, prespecified cutpoints, multivariable models with standard clinical covariates, and external validation or cross-validation report.
• For mutational signature analysis, report cosine similarity, exposure confidence intervals, and whether signatures are de novo or fit to COSMIC v3 catalog; avoid over-interpreting low-exposure signatures in small cohorts.
• For gene-set enrichment, report gene set source (MSigDB Hallmark, C6 oncogenic), normalization, and whether enrichment survives permutation within sample labels; GSEA p-values alone are insufficient without effect direction and leading-edge genes.

Reflexive Questions Before Trusting A Result

• Ask these before accepting any hit:
  • Is this gene/event a driver, passenger, or reactive state in this model and stage?
  • Could Mycoplasma, STR cross-contamination, or HeLa/T24 swap explain the phenotype?
  • Is the "hit" confounded by copy number, seeding density, hypoxia in the core, or edge effects?
  • Does bulk VAF or expression average hide subclonal resistance or immune-excluded niches?
  • Would an orthogonal model (PDO, PDX, syngeneic, GEMM) or human data break my story?
  • What would this look like if it were batch, antibody, or DMSO artifact?
  • Am I calling a gene essential because core fitness genes and CNV-amplified loci dominate the screen?
  • Does my "immune cold" phenotype reflect model choice rather than biology of the human tumor?
  • For HRD/PARPi claims, have I checked for BRCA reversion, BRCAness without biallelic loss, or context where HR is intact?
  • Did I authenticate the line, test mycoplasma, and record passage since last freeze before this experiment?
  • Is my survival or biomarker cutpoint prespecified, or optimized post hoc on the same cohort I report?
  • Does the model include the stromal or immune compartment required for the mechanism I am proposing?

Troubleshooting Playbook

• If growth or signaling changes unexpectedly, test mycoplasma by PCR first; then STR-authenticate; then compare early-passage frozen stock. Mycoplasma alters proliferation, transfection, RNA-seq, phospho-protein profiles, and ATAC-seq without turbidity.
• If CRISPR editing "works" but biology is unchanged, check editing efficiency by amplicon sequencing, rule out compensation/paralogs, test multiple guides, and compare protein loss — not only indels.
• If soft agar or spheroid results disagree with 2D, ask whether anoikis resistance, matrix stiffness, or hypoxia in cores drives the difference; do not dismiss 3D without identifying the contextual variable.
• If IHC is noisy, troubleshoot antigen retrieval, antibody clone/lot, biotin background, autofluorescence, and necrotic regions; validate on control tissue arrays before reinterpreting biology.
• If Western bands shift, check lysate preparation, phosphatase inhibition, loading equalization method, and antibody cross-reactivity; run input and IP controls for post-translational claims.

• If DepMap/CRISPR dependency contradicts your line's behavior, check lineage, media, p53/RB status, copy-number bias in guide scoring, and whether your assay measures short-term vs long-term fitness.
• If PDX/PDO establishment fails or diverges from patient, record engraftment bias (aggressive subset), mouse stromal replacement, passage drift, and microbial contamination; authenticate passages with STR/SNP tiers.
• If RNA-seq clusters by batch not biology, inspect library prep date, sequencer lane, RIN, tumor cellularity, and sex; use replicate-aware methods and hold out an independent cohort when claiming prognostic value.
• If immunotherapy models show no T-cell infiltration, examine humanized vs syngeneic choice, Fc domain effects, dosing schedule, and whether CAF/TAM barriers were present from the start.
• If MutSig misses a known driver, check gene-symbol mapping (KMT2D vs MLL2), coverage/exome capture, hypermutation context, and whether prepareMutSig-style alias correction was applied before analysis.

• If TGFβ-inhibition or CAF-depletion "helps" immunity, confirm you have not simply broken the matrix and caused artifactual T-cell entry without durable control.
• If scRNA-seq shows a "new" malignant state, validate with spatial transcriptomics or multiplex IF; dissociation can create phantom states and lose spatial immune exclusion patterns.
• If STR authentication fails for PDX, escalate to SNP panel or NGS fingerprinting; mouse stromal takeover and human DNA fraction drop can mimic contamination.
• If a targeted drug shows dramatic but transient response in vitro, test washout recovery, persister fraction, and whether apoptosis vs cytostasis drives the readout — cancer cells frequently enter reversible drug-tolerant states.
• If RNAi/shRNA phenotypes disagree with CRISPR, suspect off-target seed effects or incomplete knockdown; require multiple sgRNAs and protein-level loss confirmation.
• If serum lot change alters drug sensitivity, document lipid/hormone content effects on ER, AR, and PI3K pathways; charcoal-stripped serum controls help isolate steroid-dependent phenotypes.
• If GISTIC or copy-number calls flip between hg19 and hg38 builds, re-run on one build and verify centromere/overlap with germline CNV; do not merge calls across builds naively.
• If patient-derived organoids expand as normal organoid contamination, genotype early passages and compare SNP profile to tumor and adjacent normal when available.
• If checkpoint inhibitor works in syngeneic but not humanized model, examine MHC presentation, Fc receptor engagement, Treg expansion, and whether human myeloid compartment was engrafted.
• If viability assay and imaging confluence diverge, check for detachment, overgrowth-induced acidosis, and edge effects in 96-well format; resazurin/ATP assays can read metabolically stressed but attached cells as "viable."
• If TCGA expression correlation does not replicate in your cell line, check purity, subtype mismatch, post-treatment sample contamination, and platform (RNA-seq vs microarray) before dismissing either dataset.
• If xenograft takes unexpectedly, verify cell viability at injection, Matrigel lot, NSG vs nu/nu strain, and whether tumors are inflammatory due to cell death at implant — initial flare can look like growth.

Communicating Results

• State tumor type, stage, grade, prior therapy, model (cell line/PDX/PDO/GEMM), passage, sex of animals, implant site, n at the biological unit, and randomization/blinding in every major figure.
• For omics, provide cohort accession (TCGA project code, GEO ID), reference genome build, mutation-caller version, purity/ploidy method, and whether findings are discovery-only or independently validated.
• Use Kaplan–Meier curves with number-at-risk tables; report median survival only when follow-up supports it; present Cox HR (95% CI) and Schoenfeld/residual checks when claiming independence from covariates.
• For REMARK-style biomarker work, report distributions of marker and clinical variables, univariable and multivariable models with prespecified covariates, and cross-validation or independent cohort performance — not only training-set significance.
• Hedge mechanistic language. Use "associated with," "enriched in," or "consistent with dependency" for correlative omics; reserve "required," "oncogenic driver," "synthetic lethal," and "predictive biomarker" for validated functional and clinical evidence.
• Distinguish tumor response (RECIST/iRECIST), progression-free survival, overall survival, and surrogate endpoints (phospho-down, circulating tumor DNA clearance); do not equate them.
• Use HGNC gene symbols, HUGO-compliant MAF fields, official cell-line names, RRIDs for antibodies/cell lines, and dbGaP accession numbers for controlled-access human data.
• Write methods so another lab can reproduce model construction: culture media components, organoid matrix, CRISPR transduction MOI, xenograft cell number, drug formulation, and analysis code repository with tagged release.
• In preclinical efficacy figures, show individual animal trajectories or waterfall plots where appropriate, not only mean ± SEM, so outliers and non-responder
