Runs the full add/update/discovery workflow: clones the source repo into a cache, scans it for skills, suggests which ones are relevant to the user's setup, resolves conflicts with already-installed skills, tracks every install in prefs.local.json so reruns can detect updates and new skills, and wires the chosen skills into all harnesses.
